Hi ,
I noticed these staining on the headliner , does it like dirt or does it look like it could be water staining due to clogged sunroof drains?

Possibly. Grab a length of weed wacker line and feed it up from the drain under the car. Plus clear if possible from the sunroof area.

Where is the drain located under the car?

Just checked it and each sunroof drain will drain out of the corresponding mudflap. (Drivers front sunroof drain will empty out from drivers front mudflap, etc)
