I changed front pads and rotors on a 2003 CR-V yesterday. While doing so, I noticed that the caliper piston was extremely rusted, like in flakes of rust coming out of the inside of it. Is it possible for the caliper piston to completely rust through, thus causing a loss of braking power?

The piston is usually fairly thick so I don't think you should have a problem. You could clean the rust out and coat it with brake slide grease to prevent further rusting - don't think the grease should cause a problem but may attract a little dust.
