Here's the run down: I'm hooking subwoofers up to my car, and I accidently bought a 3' rca cable. Rather than go through the trouble of returning it for a longer one, would the sound quality be reduced from using 2 cables? (a 3' one, and a 6' gold plated one from a home stereo system) I believe both are around 16-18 gauge.

Sound quality is always degraded a bit each time you add another connection to the mix. This is typically going to be more apparent with mid/high speakers. I doubt you will notice an audible difference with sub frequencies, so the short answer is, no, it won't hurt anything.
